I received my extension harness today and it’s working well. I readjusted my psu to get 5v on the game pcb jamma edge. Should I be concerned if the HAS itself is reading above 5v?
 
You're safe up to 5.2V. It's not a concern if you read 4.9-4.95V on the JAMMA, too, depends on the game.

Voltage drop is pretty minimal with the extension, it's only 0.05V for the CPS2 multi (tested using a Fluke voltmeter) :)

Why does it read 2 different voltage? Is it because of the distance?
 
I get many questions about the CPS2 input. It isn't necessary, even if you don't own a HAS. However, if you want to use the HAS dedicated kick harnesses which connect to the other end of the JAMMA extension harness, then you'll need a way to connect buttons 4-6 (or perhaps just "6", depends on the supergun) to the JAMMA extension harness input - the CPS2 connector is basically for that. Below is a diagram that should be clearer than my words:
