Any help pointing me in a direction on my F3 graphics issues? Have tested with a cart and mult with similar graphics issues. Most issues seem to be on background and text. Not character sprites.

Could be a few things, but is most likely a issue of connectivity, you sure you don't have any bent pins in the cart connectors?
Can you run a RAM/ROM check from the test menu using the original cart, hows it report?
 
Could be an faulty ram... check this , if it act like there, check the rams and see what ram burn your finger

There is a diode on my Jamma, which I am not sure why this is there. Assume not related to the graphics issues, but wonder if I can/should take it off.

I had one that had issues like this and it was because the JAMMA edge and board were absolutely filthy causing the +5 to be too low.

Your board looks very dusty in the picture, might be due for a clean and the JAMMA edge may need an eraser/fibreglass pen cleaning
