Analog IO Port Initializng Error! Bad Communication

I took the Naomi 2 out of the Route 66 machine we have (which was working), swapped it for Virtua Fighter 3 for testing
Got that to work with ease and could start a game of football but could not play it as it is a steering wheel.
Put the machine back as it was by cart swap and switched on with Route 66

Now I get as far as Initialising IO and then Analog IO Port Initializng Error! Bad Communication

Test Mode works and all the analog bits work, suggests that I had a stuck button so I opened the front panels for the first time, I can see JVS lights and if I unplug the USB then Comms and messages changes to no communication.

I attempted clearing data and so on, no luck so far

No info online about this error... bad comms somehow

The USB port on the N2 looks fine.

How many lights should I see on the N2 JVS?
 
update on this:-

I have American Wheeler available, I tested a random JVS board that was inside this machine within the R66 cabinet and tested both. R66 still gave the error.
I changed the USB cable to a printers USB cable, R66 still gave the error.
I found the horn button that was 'broken' and disconected it thinking that it is out of circuit. Surely all the micro switches are 'Normally Open'?

I pressed down on cartridge... no change
i blew in the connectors on cartridge... i seem to get 'Iniitialisng I/O' or either 'Bad Communication' message now

I ran out of things to test, must be the Naomi 2 or the Cart? I have not put the football game back in yet, I suspect that will work.

Has anyone come across this sitution please
 
Sounds like it could be some settings were reset swapping the cart out?

Might be worth checking the CR2032 and the supercap near it and check for leaks.
