Naomi Analog control issues

Hi. I am playing around with the analog inputs on a Sega 838-13683-02 JVS to Jamma board.

If i test mode Monkey Ball or Crazy Taxi, I can see the analog values change with input.
If i try Maze of the Kings or Airline Pilots, the values are static. If I boot to game, I have no analog and no digital button input (Start doesn't work, coin input, nothing).
Any reason for that? I am pretty sure these games were all working before I started messing with things... Coin meter spoofing, Moved JP1 to position A etc.
(I could be confusing things with the Sega 838-13683-93 I have... these two boards should have identical compatibilities should they not?)

I have desoldered the CN 7 connector, and am only providing +5v to the board (no audio/video required).

Any reason why this should work with some games, not others?
 
Solved. It was the JP1 jumper.

In position A (9 buttons per player, Jamma + CN3) the analog inputs were static for shooting games (and Airline Pilots), but fine for others.

Move the jumper back to position B (5 buttons per player, 8 general purpose on CN3) and all is well.

So... given that this is a PCB jumper - I guess it should only be changed with the power off?
