The sheep conversions (and others using original boards) use 3.3V surface mount flash on original game boards. These boards are intended to use 5V flash, but sheep does make an effort to bring the voltages down to safe levels.
The fluffy PCBs are designed to use 5V through-hole (E)EPROM chips so you can run the components at their intended voltage levels.
