I got some Naomi and Naomi 2 boards, all working but all need the supercap to be replaced as soon as possible, those supercaps are all leaking! I couldn't find the same part 0.1uf 55v but only 0.33uf 55v are those 0.33uf suitable without issues?

you dont want it and you dont need it - throw them away.
the supercap only exists as a backup for the lithium coincell so you can swap the battery without losing book-keeping data.
i drew a schematic of how it all works once - then realised the cap didnt need to exist!
