from memory the different iterations of the same game all use the same keys. if you take a crc32 of the different hex files you can determine if the contents are the same. I wouldn't reprogram the original roms because then you mess up the stickers. You could try just reading the program roms...

try using the suicide tester chip with the modchip installed. if it loads up like normal then you know the keys are not being written.

That may be too low to actually write the keys? another thing to try would be using an arduino setup and powering it with an external power supply.
